No...As was said in the prologue of T2: infiltrator, Skynet was debating with itself and thinking about the past. The time-line kept stretching as to accommodate the changes that Skynet kept trying to make. The book stated that the time line will want to go back to its original. Skynet can try to change the past, but even if they killed john Connor, there would still be a resistance. In the season finale of T:tSCC season 2, John went fowards in time, past judgment day with Catherine Weaver. He wasn't the leader of the human resistance in that time line. Skynet will never be able to completely eradicate the human population, just like it is not possible for the humans to fully stop judgment day from ever happening.
