"There is no need for aliens to explain the level of technology that Skynet seems to have. Currently, there is a ton of research into AI's that learn. It is not a gigantic leap to think that at some point these programs could be sentient (there are limitations due to hardware at the moment, but this is fiction so a bit of suspension of disbelief is required). One of the advantages that computers have over us is that they evolve at an exponential rate. Thus once skynet becomes sentient, it would be able to design and implement new technologies much faster than a human would be able to.

Secondly, the current timeline is pretty far removed from the original timeline. In terminator 1, the T-800 were brand new in 2029. Also in this timeline Skynet was much weaker and only sent the original T-800 back as a last ditch effort. But by sending a terminator back it provided technology that could be reversed engineered thus making it self stronger in the second timeline. Each new timeline has a significantly stronger skynet.

It very well could be that the proto-hk we saw is more advanced than the HK's seen in the future scenes with Derek. If the schematics for the future hk's was some how sent back, it would make sense that the new hk's would be the next iteration of the design."
