"Oh come on people why make this so complicated the character has pretty much already stated that she hates John cause of all the metal in the bunkers. Her bunker got wiped out by a terminator programmed by John. It obviously looks like the resistance in the future are starting to doubt John intentions. Their starting to feel like he cares more for the terminators he reprograms than he does for the people he commands when time after time his reprogrammed terminators go beserk and start killing everyone. Earlier on Derek couldn't even see John without getting screened by Cam first. To think she is a machine is just plain stupid.

Maybe the resistance in the future are thinking that they need someone else to lead them and its not like the can really replace John when all the terminators in the bunkers are programmed by him to primarily protect him. Effect the coup in the past kill him and take the reins.
